I believe it was intentional and actually quite clever. Speaking of babies, a lot of people like to complain about Baby Mario crying being the worst sound ever in a game. Also, it's been over a decade since the whole Wind Waker internet meltdown and people are seriously still pissed off when games look cute? Personally, I think it fits the theme of carrying a baby around better than some mid-90's super realistic CG graphics would have looked (which is to say bad). I've heard that the visuals were done that way intentionally to rebel against higher-ups demanding more games with CG graphics like Donkey Kong Country.
